The protesters expressed their fear that if the facility is established then it leaves their health at risk and possible outbreak of the deadly virus in the region.
The protests comes a day after the High Court called for the suspension of the planned project following concerns raised after the news was revealed.
The protest was witnessed with heavy deployment of security personnel in the area who later engaged the protesters in running battles in an attemot to control the situation.
Following the revelation of the planned project, experts and Kenyans at large have questioned the motive behind it saying that it only exposes the country to health risks.
The government has however maintained its position that the facility is part of its preparedness in handling the virus.
